Using MoBIoS’ Scalable Genome Joins to Find Conserved Primer Pair Candidates Between Two Genomes
نویسندگان
چکیده
For the purpose of identifying evolutionary reticulation events in flowering plants, we determine a large number of paired, conserved DNA oligomers that may be used as primers to amplify orthologous DNA regions using the polymerase-chain reaction (PCR). We develop an initial candidate set by comparing the Arabidopsis and rice genomes using MoBIoS (Molecular Biological Information System). MoBIoS is a metric-space database management system targeting life science data. Through the use of metric-space indexing techniques, two genomes can be compared in O(mlog n), where m and n are the lengths of the genomes, versus O(mn) for BLAST based analysis. The filtering of low complexity regions may also be accomplished by directly assessing the uniqueness of the region. We describe mSQL, a SQL extension being developed for MoBIoS that encapsulates the algorithmic details in a common database programming language, shielding end-users from esoteric programming. Keyword: primer pair, genome comparison, SQL, metric space indexing, biological database

متن کاملA Simple Genome Walking Strategy to Isolate Unknown Genomic Regions Using Long Primer and RAPD Primer
Background: Genome walking is a DNA-cloning methodology that is used to isolate unknown genomic regions adjacent to known sequences. However, the existing genome-walking methods have their own limitations. Objectives: Our aim was to provide a simple and efficient genome-walking technology. Material and Methods: In this paper, we dev...
متن کاملEC_oligos: automated and whole-genome primer design for exons within one or between two genomes
SUMMARY EC_oligos designs oligonucleotides (oligos) from exons of annotated genomic sequence information. It can automatically and rapidly select oligos that are conserved between two sets of sequence data, and can pair up oligos for use as PCR primers. It can do this on a whole-genome scale and according to user-defined criteria. AVAILABILITY The source code, executable program and user manu...
متن کاملGenomic fingerprints produced by PCR with consensus tRNA gene primers.
The polymerase chain reaction using only a single 'consensus' tRNA gene primer, or a pair of primers facing outward from tRNA genes, amplifies a set of DNA fragments in bacterial, plant and animal genomic DNAs. Presumably, these PCR fingerprints are mainly derived from the regions between closely linked tRNA genes. The pattern of the PCR products is determined by which genomes and which primer(...
متن کاملIdentifying functional links between genes using conserved chromosomal proximity.
Conservation of proximity of a pair of genes across multiple genomes generally indicates that their functions could be linked. Here, we present a systematic evaluation using 42 complete microbial genomes from 25 phylogenetic groups to test the reliability of this observation in predicting function for genes. We find a relationship between the number of phylogenetic groups in which a gene pair i...
